If I am an employee of a company are they required to pay me for all hours worked?

I was hired by a company as an employee. At the time of hire, I was also told that I could complete my internship through them. My employer now tells me that I can only clock in part of the time. On the days that I count my internship hours I am not allowed to clock in. Whether I am clocked in or not, I am still performing the same job duties. I am in the office 40 hours a week but am not allowed to clock in everyday. What is the legality on this?
