The owner of my company told payroll to purposley short my check. I'm salaried exempt and I clock in and out, but I missed a punch. Can they do this?

We have payroll system and from time to time it freezes, therefore nobody can use the clock. I can't see my previous days punches so I am clues to weather I missed a punch from the previous day. Normally, payroll would email our staff and ask questions. For some reason they never ask me, but go to owner and complain. So owner advised to short my check. The owner then came to my office, which is open and announced to everyone that she shorted my check by trying to get my attention. Prior to this I had no idea she was shorting my checks. After speaking with her she did write me a check for difference. I was then emailed to moving me to non-exempt.
