I don't receive a pay stub with my check. How can I determine if I was paid the correct wage?

I started at $14/hr and in a couple months increased to $17/hr. I've been at that rate for the past 4 years. It's a small company and we don't always work 40 hour weeks. I've tried to record my wages based on the hours worked but this doesn't come up with consistent data. Each years 1099 is the only record I have of payment and deductions
I've lately been on and off temporary lay-off and Workforce Development has inquired about inconsistencies with my employer also. I submit the hours and wage I think I've worked and earned. I get paid on the 15th and 30/31, which doesn't always work out too well filing weekly. A few times after I've filed, I was informed that I wasn't going to be paid for some hours, like for riding to a job or going along on an estimate. If there are mistakes or discrepancies, will I be in violation of the law? What can I do to protect myself?
