Can you switch back & forth between FMLA & EST time during a sick leave?

I have recently been diagnosed with Lupus & the Rheumatology Doctor has started me on what he states is a very strong medication that will possibly make me ill for a length of time. He states he wants me on this med for at least 3 mths to determine if it will help. The med is Methotrexate and it causes nausea, headaches, unstable liver function, hair loss. I was told also by the pharmacist that it will be like having the flu for a long period of time. My employer has offered to let me take FMLA combined with EST time. Can this be done, and if so, what are the specifics I need to know so that they don't spring a surprise on me later and say that the two cannot be combined?
